My XJ is a 5-spd manual; does that have any impact when replacing the 4.0L engine?

No, just make sure you through in a new pilot bearing as most 4.0s you'll find are in front of an auto. Easy time to through a new clutch, flywheel, thrpwout bearing and slave in. There are some years with different motor mount bosses, there's a thread around here somewhere with compatible years.
