Clanking noise coming from the transmission or the transfer case In 1995 YJ

I was on the road last week and my u joint broke and my drive shaft slipped off and started leaking auto trans. fluid from the transfercase. i got that all fixed up with no problem. i drove it the next day forgetting to put some fluid back in the transfer case and did that the fallowing day. a week later from putting fluid in the T-Case, this clanking noise came out of no where and makes shifting difficult. Every gear does not like to go in smoothly and 5th is the worst because it grinds like crazy. 3rd also grinds only if i down shift from 4th and gears 1 and 2 are sometimes almost impossible to shift in if im at a stand still/ would this be caused by the transfer case or the transmission???
 
check your slave cly. on the clutch and make sure the fluid is full.
 
I had a similar problem with my TJ. My clanked every time shifted or just pushed the clutch in. It turned out to be chain slap in my TC. Since the fluid you lost came from TC I would suspect the issue is in it. Low fluid in a 231 is one of the main causes of failures of it.

Don't know your technical abilities but the 231 is extremely simple to work on it takes about 20 minutes to split. I did mine while it was still on the vehicle. I got a new Morse chain off EBay for $80 shipped and now the noise is gone.
