I have a 3.5" suspension lift on the ZJ and I want to add 2" coil spacers to increase the lift to 5.5". What modifications and parts do I need to swap or add to do so? I've heard about needing new control arms and moving the track bar but I'm not clear on what I need exactly.

Why do you want to go up another 2"?

In short, don't do it, unless you go to long arms. Plus I am running 35" tires on 5.5" of lift, so there is really no reason to go that high.

If you are set on it at a MINIMUM you need:
-adjustable control arms, upper and lower would be best
-adjustable front and rear track bars
- extended sway bars

You will probably need longer drive shafts too.

I'm running on 32" tires and i want to have at least 33". how much lift do i need for 33?

You can run 33s on 3.5" springs, just need to hammer the pinch seam and possibly trim the fenders.
