transmission shake

When the transmission is in neutral the engine and transmission will sometimes just shake. Then other times it will not shake. When the clutch is pushed in it will not shake at all. It is just when the transmission is in neutral and the clutch is let out.

This was a Auto 4.0 that was converted to manual.

What should i look for or do to better diagnose the problem.
 
Motor mounts and transmission mount blown out. If it's an older rig the motor mounts are probably shot. Almost every Jeep I've seen that was 10+ years or older had motor mount issues.
 
Well, the motor mounts are new. I doubt they are blown, but I will check. I'm sure that the transmission mount could be replaced. I have removed the transmission/t-case to diagnose the problem and found that 2 of the 4 bolts had worked them selves loose? could this have been the problem? Is there anything in the clutch/pressure plate/throwout that could cause the problem?
 
do you think that i should dig into the transmission or check out the release bearing? It doesn't seem to have any syncro problems it shifts into all the gear pretty easy.

I already have the transmission out of the jeep.
 
I checked the output shaft and it seems to have excessive play. it will move almost 3/16". I'm thinking that might be the problem. I've started to take the trans apart, it is just about as clean as it could be. However, the gear oil did come out very silvery.
 
check the pilot bearing, input shaft of trans needs this to maintain crank centerline, if wasn't installed in the auto to manual swap.... OR, it if it was, it may be bad

if it isn't there, the clutch disk will not stay centered and WILL damage engine and trans.
