XJ/MJ Question

I am looking at an MJ with about a 6" lift and 33's

I have a set of waggy 44's I want to swap in with leaf springs.
I want a 70% Trail/30% Street rig.
It has the 4.0 5spd combo....I also have a 87 XJ drivetrain 4.0 Auto(maybe AW4) I'm guessing NP231 also.

Would you swap in the Auto or Stick it out with the 5spd.??
 
With my 88 comanche it was an easy decision, as the BA-10 was all but lifeless when i removed it. I did get enough seat time to know that the trans sucked, and that for wheeling i greatly prefer an auto. I used a newer trans and transfer case, and an old (88) TCU.

When i removed it, the pilot bearing was nowhere to be found, it wouldnt stay in reverse, and the input shaft had a quarter inch of side to side play. Havent regretted it a bit. The auto helps make up for my lack of gearing a little bit too. Your swap should be easier since yo uhave a parts car. I was running from jeep to jeep at the pull-a-part looking for the best of everything i could find.

Also, i had to make my wire harness from scratch. I have heard people say they switched the entire car's wiring harness for this swap. I considered it, but the thought of pulling that in a junkyard turned me off.
