'99 XJ Passenger Side leak.

Front passenger side gets filled with water after a heavy rain. Whats the deal with this? At first I thought it was A/C related, but it doesn't fill with A/C on high for a few days, and no rain.

Shoulda just kept the TJ, at least then I wouldnt have cared that there was leaking going on because the damn thing was a tent on wheels.
 
Check your cowl drains. If they're clogged water will pool up in the cowl and can come in at the fresh air door.
 
pretty common on XJ's, has happened 2x on my 99.
First was the AC drain was clogged by a mud dauber nest. Even if you havent been using the AC, if you've used defrost, you've been using the AC. Its easy to check, there is a formed right angle rubber hose that exits the firewall, easy to pull off and check.
You're problem sounds more like my second leak, after a heavy rain, my passenger footwell front and back filled with a few inches of water. I tracked it down to the heater motor sticking out the firewall. Its hard to get to with the AC lines in the way, but I smeared about half a tube of RTV in that area, it stopped my leak.
 
I think it might be coming in that fresh air door. I can reach my hand up behind the bottom of the dash and feel the water pooling up.

I had to vacuum out more water today, and I tried parking it angled downhill so hopefully the water runs away from the leak. Once it stops raining I'll be able to figure out the problem.

Do you guys suggest pulling the cowl entirely?
