Anyone do body work? got some ???

My buddy bought a 1949 plymouth and the paint on the hood has cracked and then water got in it and rusted, then it flowed over the rest of the paint on the hood. I've sanded down half the hood so far. Question is the metal is kind of pitted where the rust was and I can't sand it all out. (Very small grain of sand sized pits.) When we primed it you can't see the pits, but I'm wondering if the rust will bubble the paint in the future? It's a great car with 46k original miles and the guy said his grandmother owned it and never even hit 60 mph in it. It just needs some tlc to be a head turner.
 
My understanding is that if there is any rust it will continue to eat away and the paint will bubble. Even with body filler or anything else helping to cover it up. You could use a rust converter to try to get into the pits. I have never used it in that situation, but I don't paint show cars either. Just my trail rig until I learn to put down a good coat. Then the '53 is off to the media blaster. Metallic single stage is a pain in the arse.
 
I would get it blasted and have them primer it with some sort of zinc primer. the you can do the body work.
