I am swapping my old rusty frame for another, but it is a early model frame and mine is late model. I knew I would have to change my shock towers. Now there is a problem with the tranny pan lining up. Can I just drill new holes and nut-certs?

If you are talking about the holes in the pan lining up with the holes in the frame? If so I would just drill holes in the pan to match the frame. If that won't work, then no, I would not trust nutserts for this. You will need to cut a hole in the frame, weld in a nut inside, and then weld the hole in the frame back closed.
