I've never done it, but researched the 4.0L swap for my CJ. Google it, there's tons of info out there. I ended up putting a Mopar MPI kit on my 258, which is just the 4.0L stuff adapted for the CJ 258.
Key points that I remember from over 10 yrs ago, may or may not be correct...
Remove the YJ motor mounts from the block, install the CJ motor mounts, they're different.
The bellhsg might be different, this is where I see your biggest problem. Auto/manual tranny? The 4.0L has a CPS in the bellhsg, obviously the CJ doesn't.
There's some kind of speed sensor in the system. I fit something inline of the tcase where the speedo cable exits, not sure what the YJ did.

You'll need an electric fuel pump such as E2000. I think the YJ has an intank pump. You might be able to swap the YJ tank in (maybe not, the YJ frame is wider), but the fuel filler is on the wrong side...body work required to to make that work.
Use high pressure fuel line rated for FI to join the 4.0L fuel rail under the CJ front crossmember then over to the factory steel fuel lines on the passenger side frame rail.
Make sure you use the fuel return line. You can use the evap cannister if you choose.
