BMPs are referred to as Best Management Practices when working with stormwater. DENR and the US Army Corps both manage storm water and blue line streams. Check their maps to see what is or isn't under their jurisdiction.
You likely can do what you need with 401/404 permits but you still need approval if it involves blue line streams
