new Jeep new problem

I would clean the idle air control and the throttle body first, also check for vacum leaks around the throttle body, might be useless info but it has helped me figure out many issues.
 
idle air control valve or the throttle position sensor. I've had to replace both on mine at different times.
 
keep us posted my Xj has the same issues. I don't have a scanner but it doesn't set a check engine light. I can't imagine why not though! Its so violent you could head butt the dash at times and it goes completely dead, yet no light or stored codes. I borrowed a really cheap scanner from my father in law and got the neutral safety switch deal. Got that fixed but she still bucks like an unbroken horse and lays down like a mule!
 
The 44 swap is fairly easy, nut the parking brake cables probably won't work.

I don't know if your '98 is any different, but when I built Granny 2 I used the stock ('95 YJ) parking brake cables on the Scout 44 axle. I used a small hose clamp to collapse the prongs that hold them in the backer plate... pulled them out of the 35 and poked them back into the 44... they worked just fine. Hope that helps! :)

ETC? whats that stand for I'm drawing a blank? Electronic Throttle Control? Don't sound right its got cables!
