Toyota Fuel Problem HELPPP!!!

I just purchaced a 85 4runner with a 22re and 5speed. I got it running and everything has been fine... until yesterday. The fuel line in the engine compartment going to the fuel regulator on the back of the efi was dry rotted and busted spraying fuel everywhere. Then later that evening the line running into the other end from the tank busted and I ran out of fuel. I replaced the both and no more leaks. Itbran rough and got better but still running rough when giving it gas. Esp in higher gears. And nowww theres a knocking coming from the efi intake or injectors or something idk. I can feel the fuel pulsating through the line I replaced and here the knocking noise loudly. All happened after the fuel line issues and running out of fuel. Any and all help will be greatly appreciated. Thanks in advanced.
 
Not sure on the knock but the pulsing could be from filters being clogged up. The one under the intake is a pain to change. There is also a screen on the pickup in the tank. If it sat long enough for the lines to dry rot I'd be willing to bet that the tank had a nice combo of rust and varnish in it. I'd probably go ahead and replace the fuel pump while I had the sending unit out too.
 
I went through the tank and pump and all is well.. only thing I could think of was fuel filter or injectors are clogged. Just weird it started doing it after the lines busted. Like I was missing a step or air or something was in there. But I drove it 10 miles or so with fresh gas. It got better but its still not right.
