I have a 98 Grand Cherokee. It is missing a lot of the body. when it gets wet the security system will not let it run. I was told that to disarm it you where to put the key in the rear hatch and turn it. I don't have a rear hatch. Is the any way to just get rid of the whole security stuff?
 
Is the driver door still there? If so you can jump the the plug that says door switch(if remember correctly) and it will disarm it
 
There is a relay under a panel in the glove box for the security. I found mine by accident but it paid off when I run with no doors.

There is a way to remove the Vehicle Theft Security System (VTSS) all together: Directions on removing VTSS from vehicle... Start vehicle, let run for 2 minutes and then disconnect the VTSS module and leave running for 2 minutes. Turn vehicle off and leave VTSS module unplugged. Then restart vehicle and PCM will not recognize theft.

I have used this myself on a vehicle before, worked wonderfully for me. The VTSS module as i recall was under/behind the glove box which required partial dis-assembly of the dash to access.
