I have a horrific grinding noise that comes from under my shifter when the clutch is pressed in, out, and in neutral. Higher gear is noticeably worse and I'm scared it's my trans going out...any help would be appreciated. I can try to upload a vid of the noise if it helps. I have drained my transmission and observed the oil and there were no metal/brass shavings at all.
 
Is it there when the engine is running, but you're sitting still?
 
Never had the clutch replaced? That is really good! Most likely not the trans but the pilot bearing. It's the bearing that sits in the center of the flywheel where the transmission shaft plugs into the flywheel when the trans is mated to the motor. You can get those included with a clutch kit. So my best guess is that it is time to replace that clutch! I'm just speaking from experience mind you, but however you look at it you need to yoink the trans out.
 
Typical for bad pilot bearing. I suggest you replace pressure plate, clutch disk, throw out bearing and pilot bearing. Remove your flywheel and have it resurfaced. Marlin Crawler has some good quality clutch kits, and i believe they sale a heavy duty flywheel that may help with your big tires and axles.
 
I'm not. If it's not making the noise sitting still with the engine running, it sounds like the transmission or t-case to me. Even though there is no load on them, all the clutch components are engaged and turning with the engine, as is the transmission input shaft. I would guess the noise is behind the input shaft. But I'm not a mechanic, and certainly not a transmission expert.

However, as mentioned above, it certainly is time for a clutch.
 
Drain the fluids and inspect for excessive metal particles.
 
Hunter, your clutch is doomed with its age and your current set up. Replace it. Im pretty confident your tranny is fine. The fact that the noise comes and goes with the clutch pedal being operated is a tell tell sign of a worn pilot bearing.
 
The fluid tells the transmissions story. It should be good.
 
If it makes the noise sitting there not moving I don't think it would be a driveshaft. But if it doesn't and makes the noise while moving then it could be the angle. Being u just had tons installed. May need CV rear if to much angle.
 
does the noise go away in 4th gear ?

not unheard of for a countershaft bearing to make noise, and will change in pitch as the gears ratio changes, but 4th gear is 1:1, straight thru the trans, input and out put are directly connected and spinning same speed. 5th gear would really sound like ass ( higher load on counter shaft )

you don't say what truck you have so there could be one of a few different trans in it. some were more prone to counter shaft bearing issues than others (earlier models especially)
 
Trans is a W56-E, its a 1995 Toyota pickup 4x4. Noise is in all gears from 3-5. Not very noticeable in 1-2 because I'm not going that fast but the faster the speed the worst the grind.
 
extended cab ? 2 piece driveshaft with carrier bearing ?

W-56 of any designation is like gold, they have been known to have bearing issues and they are hard to find, early ones are near impossible.
 
If the noise is not there with the engine running or the RPM's run up, it's not the front trans! (Pilot bearing, release bearing, ect) I would suggest replacement of clutch because of your currentset up. Drive shafts "typically" make a clunk or pop. All you have to do is remove the drive shaft and drive in 4wd or roll down a hill, if the noise is still there, then it's not a drive shaft.
