SYE install help in Durham

I bought a sye from a 90 yj and installed it in a 99 tj. Well I have put this thing together 3 times now and it still doesn't seem right.

I pulled the whole output shaft gears and all from the yj to put in the tj. With the rear of the case off it seems like everything is working fine. When I bolt the rear half of the case on it seems like it is always in 4 wheel drive. The two outputs are always turning together.

I did notice that the yj shaft had an extra gear on it (a bronze color). Will this make a difference?

Can anyone give any advice or someone near Southpoint in Durham want to help out? Will gladly give some beer for any help. Thanks
 
It's not the shift rail. The most it sticks out is 0.9" and the pocket in the tail housing is 1.7".

I think there is a difference in the gears on the shaft. The sequence it shifts in or something. It is very hard to shift sometimes like the gears aren't lining up.

Also how the hell do you get those stupid retaining rings and snap rings out. I have fought those for two days trying to get them off.
 
I've had both and done both. The main shafts on them are different. I can't remember what the details are but I remember they weren't interchangeable. IIRC the kits were the same though cause you replaced the shaft. I remember installing the oil slinger wrong though. IIRC it goes on the outside not the inside or something like that.
